You are making me miss my truck. What is the head flange on the manifold? Is that from an evo manifold?

Did you run the exhaust pipe above the trans cross member and frame support? I used 3 inch and almost pulled my hair out it was such a tight fit, I can't imagine a 3 1/2.

When I had my 3" running through there, it was really close. Probably a half inch on the top and bottom. No room for error. I also had a cat on mine so I could pass a Massachusetts state emissions test, which back in 2006 was on a dyno. I had to pull the heat shield off the cat because it was hitting my floor. Eeek!

Yea no cat here and I had to ditch the heat shields also but had my exhaust coated to help with the heat, There is about a inch of clearance and it doesn't hit but I also thru bolted my motor mounts so there isn't alot of movement.
